Be sure to keep the toilet as level as possible while doing this.

Sit on the toilet.
Lift the toilet and place it over the flange and seal keeping the toilet as level as possible.
Replace the toilet tank atop the bowl and align the shank of the bolts with the holes in the bowl.
That doesn t always provide a good enough bond to the floor.
Place the new seal over the flange on the floor round side up.
Be careful not to over tighten the nuts as it may crack the porcelain bowl.
Toilets should be caulked to the floor to prevent side to side movement that can break the wax seal and to prevent splashes or overflows from puddling under the toilet and rotting the floor.
